If you are using UGS, you can set it to ignore certain commands. Depending on which application I use to create the gcode, I'll get some commands that GRBL doesn't like, such as the T tool change commands, so I just add that to the list of commands for UGS to ignore. That avoids me having the edit each gcode file individually.

Just curious, but do you guys have to manually edit all these changes everytime? Or can you set it to automatically do this? I just found this, going to try it soon but here it is, it tells you exactly what to add and where to UGS to make it ignore all M, S, and T commands (if you want it to). Hey all... I know we've been talking about these edits, and why they are there... I came across this video tonight (video-link)
I really like the presentation of this... it's informative and easy to follow... it is a slightly different "protocol" (for lack of a better term) in that some of them I do not recognize, but it does cover things like m6 and G54. The G2 and G3 I'm not sure about the R... as we use I and J... there may be something to be said about using R... and adaptive clearance motion (see the off the rails project about that).

To disable G28 movements in Fusion 360, you set it to "No" in the Post Process dialogue. I noticed sometimes when there is a program update, this gets set back to "Yes", which happened to me a couple of days ago:
