I just purchased a Millright, got it assembled and running, but I'm having problems with Universal Gcode Sender. For example, one time I hit "return to zero" and the x and Y axis went back to the point that I had zerod them but the Z axis went to the top and kept running until I unplugged the machine to stop it because not even closing the connection would stop the motor.
Also, I made a cut, a celtic knot, very pretty, but before making the actual knot, it plunged the router bit deep into the board before backing it out to the cutting depth and making the cut like normal. No where in my design on fusion 360 is there a plunge operation, nor can I find one in the Gcode itself when I read through it. Everything else from the cut came out like I designed it. After flipping the board to attempt the cut on the other side, I manually zerod the machine out using the jog feature on UGS, clicked run program (the same program I had just ran) and it moved totally off the board and tried doing something else before I paused the operation.
Has anyone else had these or similar problems? If so, how did you rectify them?

Here to help.
First, the "Return to Zero" button in Universal G Code Sender has a glitch. It should not be used. Instead, use G90 G0 Z0 Y0 Z0. This will do what you want.
Your code has a G28 command and a G54 command that is most likely causing what you describe. G28 sends it to an intermediate position set by G28.1. If G28.1 has not been established (following a homing cycle) then the position could be anywhere. G54 selects the G54 work coordinate system. If the G54 system has not been previously designated and isn't the intended coordinate system then you could run into the trouble that you describe.
There are a couple work arounds to this. Fusion 360 is just going to put out the G54 command (You can make it designate another coordinate system, but I won't make things more confusing by getting into that). The best way to avoid this is to edit the code to delete the G54 at the top OR to designate the G54 system as the desired work coordinate system for use with the file. The G54 system can be set by going through your normal work zeroing procedures and instead of typing "G92 X0 Y0 Z0" or pushing the "Reset Zero" button in UGS, you would type in "G10 L20 P1 X0 Y0 Z0". There is a section in Aforww's "MUST READ" thread in the general forum that covers setting work coordinate systems.
You can stop it from outputting G28 commands though. When you click "post process" there is an option lie at the bottom right of that screen. One of those options is to use G28 or not. It you do not intend to designate a G28 position then you should tell that option "NO".
Here's what you should edit the top several lines of the code to say if you don't want to mess with G28 and you don't want to set the G54 origin as your part origin. Here is what it says now (with my comments added):
