I recently ordered a variety of 1/8" diameter endmills and it seems like they come in a "standard" length of around 1.5".
Once this is inserted into the collet, I feel like there is not much room left between the collet itself and the workpiece.
It seems like if I wanted to cut anything deeper than 3/4" or 1" the collet itself would smash into the workpiece.
How are you guys getting around this? I know they sell special long 1/8" endmills, but I'm assuming they keep them around 1.5" for deflection purposes.

You correctly called it: Many 1/8" tools are around 1.5" long total. Really the best way to cut 1" deep with it will be to use a long reach end mill.
You also want to make sure that you aren't cutting deeper than your flute length or you end up rubbing the material.
All that said, they say in machining that if it's not crash its clearance, meaning if all other things like flute length vs depth are okay it's not terribly concerning that the collet nut is close to the material so long as there's some air gap there.

It I received these 1/8" carbide end mills today from Amazon. They have a 22mm flute so they will cut 3/4 inch wood. They're only 38mm long so there won't be a lot in the chuck. I've used similar ones in the past with no problems.

I've been using that exact set of bits for some time. Eventually the 1/4 to 1/8 chuck adapter decides to stop working. I final broke down and bought a 1/8" chuck for the DeWalt router and they work great.
